Compressing the production rooms at the top makes sense as presumably you wouldn't have them empty, so the disaster won't spread but storage, bedrooms, and training rooms all could be empty or understaffed at any given time. Maybe this is less of an issue late-game but disasters spread exponentially outward through empty or partially-filled rooms I've had an entire vault wiped out by molerats this way. Your second layout doesn't provide any firebreaks between your storage and production, or between your training rooms, or between training and living quarters.
The five 3-wide power plants in your second layout can be replaced by five 2-wide power plants with the same output.
